I cant speak for all shops but usually your down payment covers costs of all parts up front. That way its no direct money out of the shops pocket and if the customer backs out of the build then they subtract the restocking fees from your refund. The sum is usually do when you pick it up.

I am sure all shops are different, but where I had mine done, seems like you have to pay a percentage of parts they have to order, cant remember I paid in full on parts and most of the labor up front. i do knw that parts is all you have to pay anything on up and you can pay labor on pick up.
